I can absolutely see Lynn becoming susceptible to whatever effect causes the pregnancies, even in such a short time - part of the purpose of the mistreatment at the asylum was to break people down into extreme distress and anguish so that the engine could use them to create the nanite swarm.
Women in the vicinity of the Engine, even when never exposed to it directly, were manifesting pseudo-pregnancies that ended in death, so they removed all the patients from the female ward and let go all the female employees - there's even an aside about how some of the women were suing Murkoff for discrimination. If you read all of the notes/files you come across in Outlast and Whistleblower, you find out there's a reason you don't see any female characters at all during the first two games.
